  • <p>This software archive contains Jupyter Notebook analysis scripts used to generate figures and spatial immune microenvironment analyses for the associated manuscript <em>Spatial Immune Microenvironment Succession During Sequential Biologic Therapy: Evidence from a Patient with Refractory Ulcerative Colitis</em>.</p><p>The notebooks support imaging mass cytometry-based single-cell annotation, immune cell composition analysis, macrophage subset analysis, distance-based spatial analysis, macrophage-centered neighborhood analysis, cumulative distribution function analysis, and figure generation across five disease periods: baseline active disease (P1), infliximab-induced remission (P2), secondary loss of response to infliximab (P3), vedolizumab non-response (P4), and ustekinumab-induced remission (P5).</p><p>The MIT License applies to the code and software documentation only. Clinical data, raw imaging mass cytometry data, original tissue-section images, patient-derived materials, and other non-code research data are not covered by this software license.</p>
