Eicosapentaenoic acid (EPA) and docosahexaenoic acid (DHA) are crucial nutritional components in oysters. Oleic acid, a key precursor in the biosynthesis of polyunsaturated fatty acids via Stearoyl-CoA desaturase (SCD), represents a highly promising target for enhancing the overall polyunsaturated fatty acid profile in oysters. Previous studies identified 16 SNPs in promoter region of Scd gene that are associated with oleic acid biosynthesis differences between C. gigas and C. angulata. However, the potential application of these SNPs in practical breeding populations remains unclear. In this study, we validate the association between 15 strong-linkage SNPs within the target selection region of the Scd gene and unsaturated fatty acid content in C. gigas and C. angulata hybrid population that explain an average of 10.6% of the phenotypic variance in oleic acid. Based on SNPs Individuals carrying favorable genotypes were selected from wild C. angulata to establish the SCDAA2024-G1 population. Following a single generation of selection, the oleic acid content increased significantly by 20.03%, accompanied by concurrent increases in EPA (19.27%) and DHA (11.41%), respectively. Importantly, the yield performance was synergistically improved. Integrated analyses further identified 11 key candidate genes might involve in genetic improvements. The study demonstrates the potential of molecular breeding based on targeted selection region of key gene to enhance quality and growth in bivalves.
