Code is annotated and requires the csv's described below. This script was developed in RStudio (Version 2025.09.1+401) using R (Version 4.5.1, "Great Square Root" on platform "aarch64-apple-darwin20").</p> <p>eggAB.csv - Female ID (maternal ID), Egg Number (egg lay order within the clutch), Date Egg was Laid (the date the egg was laid), pre.dilution (calculated antibody concentration from raaw OD output, not accounting for dilution of the sample), avergae OD (mean optical density), plate (which ELISA plate the egg was run on), ng_ml (total IgY in units of ng/mL, accounting for dilution of the sample), Treatment (maternal MG treatment group), Diet (maternal diet treatment group), TD (combinaiton of MG and diet treatment groups).</p> <p>hormones.csv - Tube.number (unique identifier for each egg), Bird.ID (maternal ID), Inoculation.Date (date the female bird was innoculated with MG or sham), Treatment (maternal MG treatment group), Diet (maternal diet treatment group), Clutch# (all 1's, the first clutch was collected from each bird), Egg# (egg lay order), Date.Laid (Day the egg was laid), Egg.Mass.Freezer (mass of whole frozen egg), Yolk.Mass (mass of frozen yolks extracted from egg), sampleID (Tube.number with "RP" added), columns "Estrone" through "Pregnanolone" are individual hormone concentrations with the column name describing as the hormone that was measured.</p> <p>moms2.csv - Database of maternal traits.
