- <p>This deposit contains the primary data products supporting an updated phylogenomic analysis of Coleoptera (beetles) based on a Coleoptera-specific BUSCO ortholog set (coleoptera_odb12, 3,729 loci). The dataset comprises 263 beetles (104 families, 210 subfamilies) and 13 outgroups, with 2,280 loci retained after sequence- and tree-based filtering and analysed under multiple substitution models, recoding schemes, and coalescent methods at five taxon-occupancy thresholds (50-90%).</p> <p><strong>Code availability</strong>: Pipeline code (assembly, ortholog extraction, locus filtering, tree inference, post-processing) is available on GitHub: <a href="https://github.com/jerryye333/coleoptera-busco-phylogenomics.git">https://github.com/jerryye333/coleoptera-busco-phylogenomics</a>, archived as Zenodo [10.5281/zenodo.20102280].</p>
